I have completed my course and project work. I will be graduating in May but would like to apply for a masters scholarship before then.

Can I apply for a scholarship using a transcript before I graduate?

That depends on the stipulated qualifications requirements by the sponsors of the scholarship you may want to apply for. Some scholarships require one to apply earlier even before graduating while some consider only graduands.
